It is the fact that most often corrects itself during a trip to Panama. You arrive with an inherited mental map, look at the bay, watch the sun come up over the water and take a moment to accept that this ocean is the Pacific.
01 The isthmus bends
The strip of land joining the two Americas does not run straight down: along its Panamanian stretch it bends and lies almost horizontal, with the Caribbean to the north and the Pacific to the south. The whole country is oriented east to west.
That is why the canal, which has to cross from one ocean to the other, runs north to south and not east to west. It leaves Colón, on the Caribbean coast, heads inland and veers southeast until it reaches the Bay of Panama.
The result is the counterintuitive part: its Pacific terminal sits some forty kilometres further east than its Caribbean one. A ship going from the Atlantic to the Pacific moves eastward, not westward.

02 What that does to the sun
Panama City sits on the country's southern coast, looking at the Pacific. Since the sun always rises in the east, and this city's east is open sea, sunrise happens over the Pacific Ocean and sunset falls towards land or towards the canal mouth.
For anyone coming from the north, it is exactly the opposite of habit: on almost the entire American Pacific coast the sun sets into the sea. Here it rises out of it.
It has an immediate practical use. If you want sunrise over water, the place is the coastal promenade or the tip of Casco Antiguo; if you want sunset over water, you have to go to the Amador Causeway and look the other way.

03 The two oceans do not rise alike
The second surprise is in the water. On the Pacific side the tide rises and falls by several metres; on the Caribbean side the movement is a matter of centimetres. It is not the same sea in two ports: they are two different regimes separated by eighty kilometres of land.
You can see it without instruments. In front of Casco Antiguo, at low tide, a wide band of mud appears where hours earlier there was water, and boats settle on the bottom. On the country's north coast that does not happen.
That mismatch between the two oceans, together with the mountain in between, is why the canal needs locks and a raised artificial lake: ships do not cross a sea-level channel, they climb, cross up top and come back down.

04 Why the cut is where it is
The point where the canal crosses was not chosen for its length but for its height: it is the lowest depression in the whole range along this part of the isthmus. Even so, an artificial trench had to be opened through the continental divide, the Culebra Cut.
That same low pass is what lets the northerly wind through during the dry season, drying the Pacific slope between January and April. The geography that made the canal possible is the same one that organises the city's climate.
Seeing it from the water, with the stepped walls on both sides, explains the work better than any figure: this was not a canal opened across a flat country, it was a breach cut through a low mountain.

05 What you understand afterwards
With these three facts in mind, the city stops looking disordered on the map. The canal does not run east to west, the city does not face west, and the sea does not rise the same on both sides of the country: it all fits as soon as you accept that the isthmus lies on its side.
And with that comes the rest: why the dry wind enters through the canal gap, why this capital's sunrise is a sea sunrise, and why a ship heading for the Pacific moves east. It is not a curiosity: it is the instruction manual for the place.
